I am seeking cheap flights from Berlin to Prague and see nothing. AM I correct, the train is 5 hours and thats longer than I wanted to spend on the train.

All things considered, it will take you 5 hours by plane as well and it will cost vastly more - remember you need to get to and from the airports, neither of which are in the centre, check-in times, etc, etc.
The train is very comfortable and good value (from €29 - that is the cost of just the taxi fare from the airport to Prague city centre) - it also takes you from centre to centre.
It%26#39;s a no-brainer. Book it here www.deutschebahn.com/site/bahn/en/start.html and do it early, or the discounted tickets might run out (full standard price €60.20). By comparison, the cheapest flight would cost about €170 return with Czech Airlines, not including costs of transfer - add on another €30 or so for that.
If you insist on flying, then try www.csa.cz/en/portal/homepage/cz_homepage.htm or www.lufthansa.com but that costs about €330 return. Nobody really flies this route, except for business passengers with fat expenses accounts.

Try http://www.germanwings.com/
or go to attitudetravel.com (select cities) on the bottom all cheap airlines though not updated frequently. E.g. SkyEurope-probably out of business...

German Wings flies this route, but via Cologne (!) (Sky Europe went bust a couple of months ago), so you%26#39;re looking at 6-7 hours flight and waiting around time, not including the couple of hours spent getting to and from the airports, AND it costs more :) Also Shoenefeld Airport is 18 km from the city centre.

I couldn%26#39;t find any direct flights and found the indirect flights took as long as the train. I%26#39;d rather look at countryside than airports for 5 hours so we%26#39;re opting for the train.

The section to the south of Dresden and the northern Czech Republic is very pleasant as it follows the River Elbe, otherwise it is pretty bland landscape. Better than being cramped up in a plane with no view at all, though - NB the train will have a refreshments trolley and restaurant car, but the prices verge on the extortionate, so stock up on drinks and snacks before you go.
